Those are the two big ones, plagiarism and not being honest. A lot of times it is subtle dishonesty, things like making pictures more clear, but really highlighting the results part, to make it look like what we want. Rounding numbers and estimating to make it look like we want it to.

For instance a global warming graph showing only the last 20,000 years looks catastrophic, but one showing the last million years shows this to be part of a normal cycle.

We also only show the data that supports our results. We don't show the other 90% of data that refutes it.

Based on what you have said, it appears you are using a referencing style that uses notational references. When inserting a reference into the body of your essay or thesis, you insert the number of that reference and make it superscript (so it will look like the way a footnote is presented, but it won't actually be a footnote) and put square brackets around it like this [25]. (It isn't possible to use superscript in a yahoo answer.)

Then at the end of the paper, your reference list will be numbered. The references using superscript that you insert into your paper correspond to the numbers in your reference list. So every time you refer to the first reference in your reference list, it would look like this [1].

A footnote is something different. It uses a superscript number and then places the note at the bottom of that page. When using the notational referencing system you mentioned, footnotes aren't part of the referencing system. You would only use them if you wish to include a note, or more info, that you don't want to include in the body of the paper.
