Microsoft Word is acceptable with most people, including employers. If you have applied for a job online at all, notice that many sites ask you to upload a resume in Word format.

As for providing links to work, that may also be acceptable to some, but I can really only speak for documents formatted in Word.

I have heard the best way is to talk to the DC staff at the conventions. I would recommend looking at the various other comic company sites for ideas on how to format your samples. Since it is so competitive to get into the big 2 companies, you could try to get your foot in the door by getting a job as an intern. Or get a job at a smaller(?) company like Dark Horse and make contacts in the comic field.

well maybe you should write different types of letter, because you are not sure, but i'm thinking more like memos, or a letter to a client on behave of your boss, or emails inviting employees to a semminar or special events.
they probably just want to see how professional you are and whats your wrting style.

my advice: it depends on where you are applying, write formal letters since you are applying to a big company, keep it very professional.
also you could try contacting thier Human resources office.
